Ok, question that hasn't been asked... What are you measuring frequency
with and are you sure it is not drifting also?

Many years ago I had something similar and eventually worked out that the
experiment had a positive tempco and my "instrument" had a negative tempco.
Much hair pulling while I figured that one out.
