My immediate reaction on reading your first post was 'have you checked the =
code in the Microchip application code library'?

After all Microchip do have two boot loaders, one serial and one USB, and I=
 understand the latter is pretty robust, although I don't have any experien=
ce with it. A look through the code does seem to say it ought to be alright=
 though.
