What about a 5mm or 3mm flat-top LED ? And there are ones with
a round or rectangular body with a thinner (2mm ?) extension on front

Another option might be to use a label with a window (possibly frosted
to scatter the light) with the LED just reaching the underside of the label

Does the LED have to be on the top ? It would be more easily seen
on the side when it's in front of you on a bench. I'm guessing that most
people would use a programmer with the USB connector away from
them and the output towards them, with the circuit closest of all
