I would think about taking some 1mm PCB stock to a machine shop with a CNC mill. I bet they could chuck up a 1mm drill into the mill and do the step and repeat. Might be somewhat expensive. pcbfabrication.com quotes qty 12, 12x12 pcb's .032 stock, no maximum number of holes for $361.93 + S&H.
