First off I think you mean the PCIE 3.0 spec, not PCI. Second, GT/s is "giga transfers for second". The reason for the distinction is marketing. PCIE Gen1 is 2.5GHz. Due to the use of 8/10b encoding the effective rate is 2GT/s. PCIE Gen2 is 5.0GHz. Due to the use of 8/10b encoding the effective rate is 4GT/s. PCIE Gen3 is 8.0GHz. Due to the use of 128/130b encoding the effective rate is 8GT/s. Essentially they want to emphasis that although the signally frequency hasn't doubled over PCIE Gen2, the data transfer rate has.
