I've got several examples of well working code that uses periodic interrupts
to sample the quadrature lines.  In fact I used this scheme recently for
someone here on the PIClist.  They were decoding a rotary thumbknob with
detents.  According to them and my own testing, my routine tracks the
thumbknob very nicely.
