What if the collision detect circuitry is being requested during an
interrupt or other operation,

It's handled by an autonomous state machine in silicon.
It is unaffected by PIC IRQs.

And the pricessor is getting confused when it gets back to collision
detect?

The processor does not "do" any Physical layer data.
It only supplies commands and data to the state machine.
