On the Eagle web site are a number of ULPs (user language programs) for 
panelizing.  They copy the silk screen layers to another layer so that 
when copying and pasting, the reference designators don't get changed 
(i.e., if you just copy and paste, U1 turns into U2, U3, U4....on the 
following copies).  When you run the cam process, specify the new layers 
for the silk screen layers.
