There is an ulp (available only in some newer versions of Eagle) you must run. It's been a while I've used Eagle so I forgot the name but I think is drill-legend.ulp This one will assign a predefined symbol to every via or hole you may have (and for about 2000 vias will take a few minutes). Also will draw a table containing the legend. I'm not sure if you have to write manually which drill symbol is plated or which is not in this table. On Mentor's Pads this is done automaticaly on every layer and you could easily select the drill type for every drill drawing file. So you may have one drill drawing for plated and other drill drawing for non plated drills.
