This is apparent if you look at one of the sites that describes their PCB process. It goes like: Drill PT holes. Plate copper. Drill non-PT holes. Apply/expose/etch. soldermask(s) silkscreen(s) Cut. Since non-PT holes requires a separate drill step, many places leave it out, and combine (or have you combine) the holes into one drill file.
