The fabricator should be expected to produce the boards exactly to the files you originally sent. If they did not, they should re-do them according to the files you originally sent. You can discuss with them whether they would be willing to let you update the files, but it's not likely that they will for one technical reason - they don't have to re-do all the tooling to fix a drill problem. In fact, they may only have to change the drill program/script, and leave all the masks and other tooling exactly the same. By asking them to update the file you're asking them to re-do more tooling than they should given such a small error. You might ask them how much of the tooling they would have to re-do, and whether you can send updated files just for that tooling, but you may end up with holes that have no pad around them since they may not be updating the copper layer, and the holes you're enlarging are larger than the pads. Also, familiarize yourself with their error tolerance and hole diameter rules. In this case the difference is too large to be a plating issue, but some places seem to set the drill size according to your file, then plate so the hole gets a little smaller, and some drill a little larger so the plated hole ends up within the diameter shown in the drill file (within their error tolerance).
