Andrew, I don't really think "normal" mis- alignment should cause a problem, but something appears out of position or is moving around when loaded. Going back to the engine/Transmission mounts - is it possible that the mounting brackets have bent, moving the transmission off line? If you can take some measurements on a similar vehicle it may assist. I'm assuming the CV joints have been at least checked, if not replaced.
