Only as long as all the premises of the Bernoulli equation are valid. When you get to small holes, the hole size (that is, the flow resistance) does become a parameter. Think of it this way: in macro physics, there are usually no discontinuities. With a hole size of 0, the flow speed is 0. So as you approach hole size 0, the flow speed approaches 0, too.
