I'm not familiar with Eagle. There may be a connection matrix where you can configure what types of connections cause errors and warnings. And it may also depend on how you create your library parts (that is, how you define your pins). A simple connection matrix is still not very smart, and many errors will go undetected, or you get a lot of false positives, or both. But possibly you can tweak it a bit to make it worthwhile.
