I like the VIA Mini-ITX boards. You can find them from:

If you want something even smaller, they came out with their first
Nano-ITX board (around 4" x 4"). When I get some real money I'll get
one of these.

They easily run off of battery power (I accidentally ran mine for four
hours earlier this week on a 9 amp-hour SLA battery).

I run Gentoo Linux on my Via M 10000.

These boards tend to be less expensive than the PC-104 single board computers.
