Unbalanced signals (such as noise) are cancelled at twist "nodes" in the cable. As long as the pairs of balanced signals from your equipment is transmitted down a twisted pair (and not 2 conductors on different pairs), then the performance should be fine) Personally, I would adhere to the colour convention to save having to figure out which terminal pairs connect to which twsited wire pairs.
