The OP wants to measure DC current from the output. A current transformer won't tell him anything. The correct/traditional approach is to move the current sense resistor into the ground leg of the HV output (or the return path of the load). Hall effect and other high side approaches were mentioned as alternatives but none of them is as simple or straightforward as moving the sense resistor to the correct location.
