I don't know. I don't specify holes are plated or unplated explicitly in Eagle, and there seems to be nothing added to the drill file to indicate this either way. I think the board house is looking at whether copper is running to the hole to decide if I might intend it to be plated or not. By the way, other board houses plate all holes without the silly fuss. I just looked at a board I had done by Advanced Circuits a few months ago, and all the holes, whether copper running to them or not, are plated on the inside. I never considered this a big deal as long as the resulting hole diameter is within tolerance.
