I don't understand the problem.  Just turn off all but one layer and that's
the only layer the auto router will route.

Another option is to allow two layers, but set the cost for vias and routing
in the other layer very high.  You consider the tracks it makes in the
second layer as jumpers instead of something you etch.  Since the cost is
high, it will only create a jumper if it can't find another solution.  It
will also automatically minimize the jumper distances.
