Yes, there is a standard for how you do this. I believe that there is
a README somewhere about it, or maybe it's discussed in the manual.

A lot of the standards have to do with which layers you use and how
you use them.

There are several library manager scripts available for download at
the cadsoft site. They let you move, copy, and rename parts between
libraries. The new version of Eagle (now in beta) comes with an
integral library manager.
