I believe the hole size for a particular component is determined when the
pad stack for that particular pad is designed. The hole size is not
determined by the pad size, i.e. there is no "default" for any pad.

Hence to change the hole size you may need to go into every pad you are
using, and set them there, unless you can work out some way of prefixing the
drill file with a conversion parameter that says several drill sizes are
actually all the same.
