One of the nice features of Eagle is that many "annoyances" can be fixed with scripts and/or ULPs... Apparently, the next big addition to Eagle will be better library management. I would hope so. They really get beat up about it on their newsgroups, not to mention all the questions that ought to be resolved by the library manager. I'm begining to gain a distinct appreciation for the differences between a "free version" of an actual current, supported, commercial product and some of the other freeware out there, which at worst has no current support (ie old versions of some commercial SW), to rather "spurious" support (various open source efforts.)
