I do this by making both films and drilling out a 1mm registration hole in two opposite corners. (Like upper left, lower right.) Then I put 1 film on and mark off both holes, drill and place both films. I use transparancies and photoresist, but I believe you can use same approach, only u transfer one side first, then drill both holes and line up other side. You will have to poke two holes in second film but that's ok.
