Inexplicably, support for programming the different memories separately is not present, although it used to work fine with the original ICD. The expensive ProMate II production programmer definately does not support this on any device that takes more than one pass to program, much to my annoyance. For the PICSTART+ under 5.xx, after you have enabled the programmer, select menu item PICSTART Plus | Program/Verify. The dialog box should have checkboxes to enable programming of the various memories. I've not used the PICSTART+ under 6.00 so I can't comment, but hopefully that feature has been included.
