All builds are run using the Microchip tools but outside MPLAB.  I use
wrappers around the MPASM, MPLIB, and MPLINK, which are included in the
software on the web page.

Absolutely.  You just have to get out MPLAB to run a build, then get back in
after the build finishes.  MPLAB will automatically pic up the new HEX file,
source code, etc.
