Whether you use RF or audio coupling to communicate, you will most likely be using an audio carrier to modulate the transmitter. A mark and space will be your "zero" or "one". Using Bell 212 tones will make it easier to troubleshoot because you can use a simple computer modem to test the modem circuits. You could either use a phone modem or design your own modulator/demodulator using EXAR, MOTOROLA, or Signetics chips, the latter probably more trouble than its worth unless this is just a one-of-a-kind project.
