This time I told it to do an exhaustive disk check and it found some corruption and repaired it. Seems like the system is ok now... have to wait and see. The real killer is that the backup server is fine, and could have handled the load while the primary server was down, but nobody can get to it because my DNS still can't switch from one to the other when it detects a failure...
