I can think of a few possible solutions:

1) Digikey, etc. has a large selection of connectors, including what you are
looking for
2) If you only need 1 set, buy a header/socket set with long solder tails
and bend the tails to
    the required 90 degrees.
3) Mount a header on one board and a wired connector on the other, allowing
you to
    plug/unplug the boards.
4) Headers on both boards, with adjoining cable, or
5) Hardwire the two boards
