I've had serious issues with the programming through 5.50. Specifically the fuses were incorrect, bascilly all of them were random, made programmed part totally unusable, however if the program were read back (write protect off) and the fuses were 'corrected' ( in 5.2 version ) re-programed another part then it works, so it seems it's only the fuses that gets mangled. Read back the fuses of your programmed part in another version of mplab ( pre 5.50 ! ) and verify if this is your case.
