I've done this using a logic level reed relay. A quick pulse on the power-on header of the motherboard for ~5ms to be safe (that's what I used at least, anything would work really) and on comes the computer. Hold the relay on for 5+ seconds and it powers down (or some other operation depending on operating system setup). I'm assuming this is an ATX power supply though. AT's power switch is a hard switch so you'd have to hold it on the whole time.
