I usually end up dumping the library to a 'script'/text file, editting that with a text editor, then importing (or 'running' it actually) as a script file to create new parts. I usually also create a new library with a suffix version number (so as to preserve previous libraries!) in case of total abject screw up on my part. That may seem extreme, but, I can copy any other part (or parts) from *other* libraries (first 'dumping them to a 'script'/text file) that may be close either in schematic, package and/or device (to use Eagle terms). For the final step I use their editor to reposition pins and so forth. Any errors when loading the script file are quickly pointed out - sort of like running a compiler - with a message indicating what the Eagle script engine is complaining about. The script/text file is really quite straight forward, and for me editting it saves great amounts of time (and also seems slightly less confusing than strictly using their graphical editors to manually do repetitive pin numbering and assigning tasks).
