I use Ivex WinBoard and I generate my Gerbers with Ivex View. I have always checked the "Mirror X" check box in the 'Plot' dialog box to be sure one side is flipped to match the other. I always have to view the files with the viewer before sending to the fab house- WinBoard is pretty good for the $, but it doesn't often do a perfect job. The suggestion to place markers on the board (WinBoard calls them "Targets" - place them once, and they will be imaged on both sides)is a must also. I would also look into a new board house.
