I'm not sure about CF, but you have to be careful about file systems on flash devices. Because of the limited write endurance, many flash systems use a custom file system, rather than a conventional FAT file system. These custom file systems are designed to level out the wear on the flash. A FAT file system would quickly 'burn out' the part of the flash that holds the FAT, or any other data that changed regularly.
