You'd originally sent this just to me since I have my reply to address set, but I ran into it and other's may have too.. Just leave a window for the project slightly out of the main window, so there will be a scroll bar, either horizontal or vertical. As long as there's a scroll bar, it won't jump all over like that, just scroll a little. I leave the edge of one window slightly off the right side, even a horizontal sb will keep the main window from jumping around vertically. This along with turning off universal scrolling for MPLab and setting the MPLab Environment intellimouse setting to scroll one page, makes the wheel work like it seems it should..
